what is the efficient way of measuring the long term jitter for a PLL??

The definition of long-term varies with the application, and thereby the measurement technique. Long-term for a processor clock may be 10K cycles, for a display driver may be 100K, while SONET would specify hours or even days depending on the stratum level.
